What was Rumsfeld doing on 9/11? He deserted his post. He disappeared. The country was under attack. Where was the guy who controls America’s defense? Out of touch! --A senior White House official
On September 11, 2001, the United States suffered its worst attack since Pearl Harbor. Yet, as evidence shows, the country was in many ways undefended for the entire duration of the assault. The Air Force was nowhere to be seen until it was too late. [1] The commander in chief of the armed forces, President George W. Bush, continued with a pre-planned photo op at a school in Florida, only leaving the place at 9:35, just before the time the Pentagon was struck. [2] The acting Chairman of the Joint Chiefs of Staff Richard Myers was on Capitol Hill. Despite seeing the television reports of the World Trade Center after it was first hit, he continued with a scheduled meeting there, and supposedly was not notified when the second plane hit at 9:03. He therefore did not head back to the Pentagon until around the time it too was hit, and only joined the critical air threat conference call shortly before 10 a.m. By that time, the attacks were nearly over. Furthermore, new evidence shows that for the critical two hours in which the attacks occurred, the country was effectively without a secretary of defense. An analysis of Secretary of Defense Donald Rumsfeld’s actions on 9/11 reveals several occasions when he was alerted to the attacks that were taking place. Each time, if he were not already doing so, he should have leapt into action and assumed his responsibilities in coordinating a crisis response, and helping to protect the people of America. Yet, instead, his responses were consistent: He did nothing.

And this barely three months after he had the protocol changed on the Air Force's response to air traffic emergencies, such that requests for Air Force assistance had to be routed through his office. And then he didn't even have the courtesy to be in his office! Oh well, I'm sure it was all just coincidence!

The legal structure for hijacking response is as follows: The FAA "hijack coordinator" at the regional sites MUST contact the NMCC (National Military Command Center in the Pentagon) in order to request assistance / scrambles.
The Joint Chiefs June 1st "orders" (almost surely those referred to by N. Mineta) were very specific about allocating srambled jets. They required "approval" from SecDef. NONE WAS GRANTED ON 9/11.
The orders were written so as to put a bottleneck in the Secretary of Defense's office, and that he could simply do nothing, and no jets would be authorized to respond through the main channel (NMCC) as set forth in law.
Some jets apparently scrambled that day. However, how many were actually authorized from the NMCC? Where is the authorization for any of the alleged scrambles? If I am right on this, the June 1st orders were used to shut down the authorization process. Rumsfeld simply did nothing, made himself unavailable. Cheney was asked if the "orders still stand" which is also a question of whether they could be overridden because of the emergency situation. Cheney's response seems to indicate that the orders were being used in order to thwart authorization for interceptors. Declaring that they still stand is also a declaration that they cannot be discarded in favor of some other action (like ignoring the "approval" requirement and ordering interceptors into the air).
Cheney and Rumsfeld are the two heavy hitter PNAC guys, well aware of the political bounty a "new Pearl Harbor" would bestow on them. Cheney was actually Secretary of Defense under Bush 1. Rumsfeld/Cheney had a long history of creating new channels of "intelligence" in order to exaggerate the Soviet threat and manipulate the Military Industrial Complex in the 70's and 80's ("Plan B").
These are masterminds, whose familiarity with "plausible deniability" is so ingrained it's like their religion. They know how to exploit holes, how to pressure their underlings, how to make it look like something else.

Someone at NEADS (New York State) was contacted directly by an FAA hijack coordinator. This was circumventing the standard, legal process, and bypassing the NMCC. This needs a full and thorough investigation.
